Rurouni Kenshin (TV Series): Kenshin and Saitoh's epic first fight. Absolutely amazing.
Rurouni Kenshin (TV Series): The next episode, the tearful farewell in the soft green light of the fireflies... absolutely unfreakin' believably awesome. Fo' shizzle...
Rurouni Kenshin (first OVA): Kenshin's fight where he gets the first scar, and then three episodes later, the climactic battle with the assasins that ends with Tomoe's death and the second scar... actually, the whole damn OVA is amazing...
Rurouni Kenshing (both TV and OVA): Hiko Seijiro adopts "Shinta" and renames him Kenshin
Rurouni Kenshin (TV Series): Kenshin learns the Amakakeru Ryu no Hirameki from Hiko
FLCL: Mamimi discovers the robot Canti flying among the crows
FLCL: Naota's head erupting for the first time, plus the first robot fight scene of the show
FLCL: Canti pooping out Naota after eating him to super-charge himself
FLCL: Naota, imbued with the power of Atomsk, duels with Haruko
FLCL: Ninamori Eri "chills out" with Naota in his bedroom
FLCL: Naota's dad, Kamon, dresses up like Lupin and tries (unsucessfully, of course) to seduce Haruko, and slapstick hilarity ensues (ie: "punch glove from between the legs" gag)
Abenobashi Mahou Shotengai (Magical Shopping District Abenobashi): Sasshi, while trapped in the RPG world, keeps dying repeatedly.
Abenobashi Mahou Shotengai: Sasshi, while trapped in the Kung-Fu action world, starts kicking Arumi's dad's ass, transforming into Bruce Lee, Jackie Chan, and finally a Super Saiyan Goku complete with Kamehameha (which he drops the first time because it was burning his hands)
Abenobashi Mahou Shotengai: same episode, the whole training sequence, which results in Sasshi resembling a certain character from Fist of the Northstar
Abenobashi Mahou Shotengai: The WWII world, where Sasshi and a group of Zero fighter pilots bomb the "Pearl Barber"
Abenobashi Mahou Shotengai: The Hollywood world, where the old vendor keeps dropping the F-bomb practically after every other word in his sentences ("How about a f*cking hotdog, with some f*cking ketchup!)... it's even funnier when done in Japanese (the only word you can understand are the f-bombs)

I know that I'm a little late but the topic is just to good to let it die
Some of my favorite scenes are (in no particular order):
DBZ:
*Goku's first showdown with Vegeta- It rocked.
*The scene when Goku first shows Capt. Ginyu his "perfect power"- Even his hair looked to be on fire, and Ginyu's reaction... priceless!
* When future Trunks tells who his parents are- that was hilarious
*When Gohan finally uses his full power on Cell- pretty good
*First super saiyan transformations
Cowboy Bebop:
*The cathedral scene- enough said
*The scene near the beginning where Spike takes on the guys in the casino- I love the part when he turns around and says "Bad move"
The famous ending- I love it and I hate it
Yu Yu Hakusho:
The fight with Jin- Jin was just so funny (and a little hard to understand with that Irish accent)
The fight with "The Beautiful Sazuka"- I loved the way that Genkai just kicked his butt!
When Yusuke first comes back from the dead and those guys tries to steal his money and he goes "You can see me?" and the other guy goes "Leave him alone its not right to mess with the crazies"

CB: the end of Ballad of fallen angels, and the series ending.
Trigun: FInal battle with Nives (espeacialy the part where they unload and load each others guns)
Outlaw Star: Episode "When the Hot Ice Melts", at the end where Hilda is falling into the stars atmosphere.
Chars Counterattack: The end where the Zaku's and Gm's are trying to help. someone already said that, but it had to be stated again.
Endless Waltz: Middle cut scene of the gundams and what everybody is doing at that time (the music and snowy atmosphere is just a masterpeice that hooked me into Gundam)
Im sure there is a few more here or there, but I cant think of them now.....

There is great stuff in this thread, but there is one that I think needs to be mentioned.
That feeling you get after rewatching an anime for the Ka'zillionth time and somthing snaps in your brain and all the mystries of the universe are reveiled to you in that instant.
yea, you know the feeling.
I guess there can't be spoilers in my next comment since the series it came from was discontinued so here goes:
The first time it happend to me was Circulum 11 of Candidate for Goddess (Pilot Candidate for those who watched on Adult Swim back in the day). If you watch the subbed version, becaues the dub really sucks, In the last second before they cut to the credits, Teela, the top ingrid pilot reviels in thought to her-self that Rei ( A.K.A. Zero Enna, #88 ) is her son.
It was great, chills ran up and down my spine for several minutes.

In no particular order.
The second and third time Beck comes back in Big O. The second time because of the music and the fight with the chains and the third time because it’s just so funny to see a megazord trashed like that.
The last episode of Gundam wing where Hero says “I WILL SURVIVE!!!”
The first episode of Gundam Wing where Hero tears up Realeana’s invitation and says “I’ll destroy you” or kill you depending on the version.
The episode where Duo first shows up in Deathscythe Hell with Wu Fie as well as the time he attacks the OZ patrol for spare parts.
The episode of Gundam wing with the battle at Barge when Epyon appears on the view screen and Zechs says. “We have no need FOR YOU IN OUTER SPACE!!!” before chopping it in two.
The fight scene with Norris in 08th MS Team. (Goufs are so cool.)
Kusanagi’s fights in Blue Seed.
The scene in Trigun where Vash is in jail and his eyes are glowing and also when he’s fighting Dioblo.
The time Goku first transforms into a super saiyen and the final battle with Cell.
The episode of Excel Saga called Invasion Mother, the whole thing.
